If I fall asleep at 9pm, wake up a 1am for 2 hours, and sleep again from 3am to 7am, It only seems to record the first part of my night. In the example I gave it is easy to figure out and enter the second half manually. However in my world I might wake up at 1:13am and fall back asleep at 2:52am and I am not paying attention to the time I am actually awake and therefore cannot get an accurate depiction of my sleep patterns. Am I doing something wrong?

Sad to hear that you have issues tracking your sleep with your Charge 5. To adapt sleep tracking to your personal sleep behavior, I'd suggest changing sleep sensitivity and setting up a sleep schedule. Please have a look here to see how that can be done:
