If my Fitbit is monitoring my heart rate all the time, and calculating my calories burned based on that - if I manually log exercise does that mean I am double counting calories? So counting them once automatically via the heart rate monitor, then again when I manually log the exercise… I don’t want to mess up my calorie deficit - am I better not to log exercise and let the Fitbit work out what calories I have burned based on my heart rate?

If you manually log the exercise, it will not double count, but it will take the calorie count from the parameters you input logging it instead of using the data from your heartrate, which probably would have been more accurate. But from logging it, you get a record of your activity and get credit for a workout.
But the way to get the best of both is to use the Exercise App on your watch to record the workout as it happens. That way it is recorded as a workout and the calories are based on your heartrate.
