If it was me, I'd just have a couple extra pieces of fruit at a regular "mealtime" if I felt I needed something.

The calories goal is not based on your diet plans so you will be better off setting a weight target and tracking your food in fitbit or - as I do - use a separate app to track and manage your food intake. I use MyFitnessPal which seems to be quite popular and integrates fully with fitbit.
At the end of the day it is not your shift or sleep pattern that should drive your calorie target but a simple balance of calaries out versus calories in. If you aim to eat 500 calories less than you burn each day on average then you will lose 1 pound in a week. Fitbit weight targets and MyFitnessPal will help you set and track your weight loss target.
Good luck!
