My running has been steadily improving this past year - my pacing and breathing have become far more efficient. I'm average to slightly above average for my park run times (which have been recorded using GPS on my fitbit). I also lift weights and have a fair bit of muscle.
A few weeks ago I noticed that my cardio score went from 38 to 32, which is bordering on poor. My resting heart rate comes out as 55. The only thing that I can think of is that I have gained some muscle this past summer which has led to some weight gain that I have recorded in my fitbit (I still wear the same size clothes and have the same waist measurement).
I try not to read too much into these things, but it is very, very disheartening to see such a significant drop after working so hard and building muscle. Is there anything I can do to amend this?

Let me help you with your Cardio Fitness Score suddenly decreasing. It seems that you have tried the suggested troubleshoots for this issue (tracking runs using your GPS). I suggest you record a few 10 to 12 minute runs keeping your heart rate controlled to see if this helps normalized the Cardio Fitness Score. It wouldn't hurt if you also restart your device by following these instructions.
