On April 5th I hit over 25,000 steps that day and should get a badge in Munzee. However, it hasn't shown up yet. I have emailed Munzee help twice and get the same answer that I don't sync every day so it sees gaps and needs to 'catch up'. I have been syncing everyday since and still no badge (I sent a screenshot of my Fitbit badge). My other mileage updates everyday. Can something be done on Fitbit's side?

Fitbit has no control over this. They will send your data every time you sync. However, Munzee may not always immediately grab it and may let it sit in a queue for a while.
