I have used other fitbits before for one off exercises and always tracked between 3-400 calories burnt during a 30 min workout. However i did a hiit earlier this week and only burnt just over 200 cal. Is there a setting i need to use? I also only burnt 100 cals for 20 laps of swimming which is quite low

By any chance, did you recently update your profile settings such as height, weight, age etc)? If you did, I'd double check your personal information to see if your weight and height were properly set, it may worth the try. To update your profile, see How do I change the units of measurement in my Fitbit account?
Fitbit devices combine your basal metabolic rate (BMR)—the rate at which you burn calories at rest to maintain vital body functions (including breathing, blood circulation, and heartbeat)—and your activity data to estimate your calories burned.
Your BMR is based on the physical data you entered in to your Fitbit account (height, weight, sex, and age) and accounts for at least half the calories you burn in a day.

I've been using this a lot more, with at least one 30 minute workout session a day. I'm still not seeing the results I should be and I'm burning an average of 4/5 calories per minute during a hiit which isn't much at all when comparing it to previous tracking I've used.
