Delete the one you don't want. I do the same thing with Runkeeper. After I'm sure it's transferred through MFP, I delete the Fitbit activity. If you don't want that trouble, don't wear your Fitbit when you run.

I simultaneously start a run with Runkeeper and an activity with my FB Force. When done running, I end both activities. After the syncing magic happens through MFP, I'll see two activities with the same start time and duration listed in my FB activity log. The FB Force activity counts steps. The Runkeeper activity does not. I delete the FB Force activity from my log leaving the transferred Runkeeper activity. The calculated calories burned from the FB Force activity are re-added, but the steps aren't removed. This process essentially gives me the accuracy and fidelity of Runkeeper with the "step credit" my Force gives me on the Fitbit dashboard. Besides requiring manual intervention for each Runkeeper activity I do, this is as complete of a solution as I've been able to work. Of course if the FB Force had a GPS receiver or if it could leverage the GPS on my phone through the FB app, then Runkeeper might not even be necessary.

Make sure you set your Timezone correctly, normally when the data syncs it doesn't count double as the data just overlays other data but if you don't have your timezone set right it will count double as it just shows up on a different time of day (and you probably weren't working out at that time too).
Alternatively you can also use SyncMetrics to sync RunKeeper activities with Fitbit, including weight and sleep data. Besides RunKeeper it also help you synchronize and analyze fitness and health data from Cycling Analytics, FatSecret, Garmin, iHealth, MapMyFitness, Nike+, Strava and Withings

I always get simultaneos activities with the same start time and duration when syncing Runkeeper and Fitbit activities. It's not a big deal to delete one and I'm in the habit of doing so now. I'll continue using MFP, especially with it's large food database that enables better nutrition tracking.
