I understand how to link all the accounts but I'm worried about over-estimating calories and double dipping. What is the best way to daisy chain the apps?

Did you find a suitable answer for this?
I have my fitbit and Endomondo both linked into MFP, but not to each other. I found when I linked FitBit to Endomondo it synced my steps and calorie count including BMR so in Endomondo (and subsequently in MFP) I would end up with say 400 steps by 10am coming in at 1000 calories, then MFP would deduct that from my already BMR adjusted calorie count, essentiallt doubling the calories I could eat in a day!!
If there is a better way I would like to know.

I don't know if its right but here is what I did.
I linked my fitbit to myfitnesspal and endomondo to myfitnesspal. I did not sync fitbit with endomondo.
When I enter a workout on endomondo (even if it is manually if I'm running on a treadmill) it overrides the fitbit steps. Even if I have added calories from fitbit it will adjust (and usually subtract them) when I enter the exercise on endomondo.
It makes the most sense and is the most conservative as far as estimated calories go.

I do something similar with RunKeeper. I have MyFitnessPal setup as the "hub" to connect other apps. Apps, including Fitbit connect to MFP, but not each other. When MFP works, things appear to synch appropriately.
