Welcome to the Community @Damjams! Thanks for the troubleshoot that you've done. There's going to be a calorie adjustment made in MyFitnessPal so it can reflect the same data in both applications. What are you seeing in your calories that aren't matching? MFP and Fitbit should sync instantaneously. There may be an occasional 3-5 minute delay.
Since, you already tried unlinking both accounts and it's still happening. I would like you to contact MFP directly so they can further investigate it.

Thanks for those extra details @Damjams! So, this type of exercise isn't in the activities that your Fitbit will track automatically or you can put your tracker into this specific exercise. However, as you mentioned if you're using a Fitbit that has heart rate it should track the activity properly because this type of trackers will take into account your heart rate. You can learn more about it by checking this logging activities article.
You have two options: manually log the activity and don't use the tracker or you can just use the tracker and not log the activity in MFP.

@DamjamsSome food for thought:
1)Are you sure your tracker is set up correctly.... I mean all the settings - height weight ec etc. Otherwise I would be hesitant to discount the caloies burned right away.
2) Is this your first time using a fitbit tracker (especially one with a heart rate monitor) because new trackers can take a while to "settle in"
3) My dr/nutritionist mentioned that the office had started counseling people not to add exercise calories from MFP as many people misjudge their activity level. There were too many instances of people ending up with too many calories.
4) The charge hr can be unreliable at high intensity and can underestimate your heart rate. So I wouldn' be surprised if the Charge 2 has the same issue. (Actually this may potentially be an issue for any activity band that monitors HR at the wrist) Have you checked the Charge 2 forum to see if anyone else is using it for HIIT? Do you have a chest strap or another device to compare it bto?

@Damjams I'm glad to hear it seems to be working now. If the calories aren't syncing between apps. I would recommend to unlink and relink both apps. If after this they are still not syncing information, I would contact MyFitnessPal support directly so they can further investigate it.
