Hi, I'm a little confused about how the integration and calories count works

I'm a user of Runtastic (for running, and also some of their other apps) and I register my food on MFP.

I'm new user of fitbit and I have a charge hr. Today I was doing push ups, squats and sit ups, using the runtastic's apps, so after the exercises the were trasnmited to MFP.

I also, holded the fitbit button to register my activity, so now I have the logs from MFP and also the activity from MFP. Is that right?

When running can I still use the integration runtastic + MFP + fitbit?

Thanks

Correct. I don't actively track any activities with my Charge HR. I do manually add activities after the fact as I use my Fitbit dashboard for kind of a holistic view of my health/fitness. Runs and most other activities are tracked with Runkeeper and my Polar H7. Diet is tracked with MFP which syncs food summaries to Fitbit. Leveraging MFP and Runkeeper, I use my Fitbit dashboard to track exercise level, RHR (kind of) and diet. All said, this helped me to lose ~40 lbs to get to where I am and have maintained for the last year while slowly whittling away at my BF% (I have the Aria as well).

I have a similar setup but with Runkeeper instead. In addition to it's food logging I use MFP as an intermediary between the other two apps. I have Runkeeper synced to MFP and only MFP. I have Fitbit synced to MFP and only MFP. Food logs go both ways and I get an activity in Fitbit from MFP that's actually from Runkeeper. This used to work better because we used to be able to edit activities. No longer being able to edit those activities, synced activities from MFP are of minimal utility now. If you want accuracy in Fitbit when not tracking activities in Fitbit, you'll have to manually add the activities.

So, today before running I disconnected Runtastic from MFP so MFP did not sync with fitbit and I use the activity monitor from fitbit.

But, after running what I realized from the fitbit app is that I can categorize my workout, and it showed my previews workouts from MFP, which means I can associate a workout tracked with fitbit with an workout from MFP. I'm just not sure what will it do with the calories count. Someone?

Maybe I'll try it next time.

What exactly are you trying to achieve? If you're tracking activities only in Fitbit, the estimated calories burned will be based on the tracked HR from your Charge HR. If you're manually entering activities in Fitbit you'll have the option to specify calories burned. This is what I do based on data from Runkeeper. If you use a setup similar to what I previously described, the calories burned recorded in Fitbit will be what came from Runkeeper (Runtastic in your case) through MFP. MFP will also record that activity and calories burned.

My goal is to track calories burned correctly. If I track my run with Runtastic and then MFP sends it to fitbit and I was using fitbit (without tracking the activity) will that work?

What I understand is the calories burned sent by MFP will add up to the calories burned fitbit was registering. Is that right?

Yes, that's correct. The synced activity will override data for the same time period in Fitbit. So assuming all of your accounts/apps have the correct/same time, your Fitbit data should be overwritten.
