Im sorry there is no way to enter altitude gain.
Did you forget your fitbit? If you have the one it would of done it for you with the altimeter in it.

Hey, thanks for the link on "how to count floors." Frustrated that I walked 60 minutes on the highest elevation on the treadmill at a good clip and Fitbit One said I only walked up 4 flights of stairs. hahahaha
I manually enter my calories and time anyway but still. Now I understand how it records, so thanks for the link.

I have a flex so it does not record elevation gain. I think that is the problem with using a fitbit to track floors. It only works if there is an elevation gain. A tread mill does not show elevation gains because their is none.

I know the Fitbit One has an altimeter and I think the new Charge and Surge devices do, too.
I don't see an entry for altitude in the logging section in case you want to manually enter and in any event calories burned during hiking are a combo of the incline up or down during each step vs. just one value.
I have a TomTom GPS sportwatch and that gives me a better calorie burn when I hike the mountains in AL.
