I added my phone as a device to my account just to add some activity from this evening when I didn’t wear my watch. But now it has synced all the steps from my entire apple health app into Fitbit which has messed up my entire years worth of data on Fitbit - doubling (or more) my steps and related data for every day. Is there any way I can undo this and remove all the apple health data from my Fitbit data?

Thank you for sharing these details with me. I'd like to share with you that an integration between Fitbit and Apple Health isn't available. However, I believe you're referring to the MobileTrack function which allows you to track basic information using your phone's sensors. With this in mind and to prevent further impact on your overall data, please follow the steps described here to remove this function from the Fitbit app.
In regards to your other question, while it's not possible to delete the steps that have already been synced however, you can log a non-step-based activity such as driving to override those steps.

You're welcome, and thanks for getting back with additional information. I understand your concern and let me explain that it's not possible to restore your Fitbit account to previous days. However, as I mentioned in my previous post, you can manually log a non-step-based activity to override the steps walked during those times.
In addition to this, I'd recommend revoking the access of any other app from your Fitbit account. This is to ensure that your information won't duplicate or erase by itself. For instructions, check this help article.
