No, it's not throwing out your calories since the floor count plays no part in the calorie calculations.
Theres not a lot you can do about this, the altimeter that estimates floors will react to whatever the atmosphere around it does. It can't tell the difference between a pressure change due to floor climbed or a pressure change due to the wind blowing so it counts both. This is just one of the limits of the technology in use I'm afraid.
