First off. let me start by saying I have looked through these forums, and I've come across other posts that have this...however I still believe this is an issue. I'd also like to state that I'm using a Charge HR, and I believe the calculation for my calories burned is uses the heart rate my tracker measures (please verify?).
I did a very light yoga workout in my gym. I did not use Endomondo during this time - I was only wearing my FitBit tracker.
After I got back to my desktop, I logged in to Endomondo, and logged in my activity there. I put in that it was a half hour workout of type "Yoga" (which was a preset dropdown) and it came back with a calorie burn of 196 kCal. Great!!
When I went back to Fitbit, I noticed that it had synced properly (that I burned 196 kCal, as that was the information from Endomondo), but that there seemed to be a constant calorie burn rate during the same period I worked out...which I thought was strange...
So I deleted the activity in Fitbit - and re-entered it manually, based on the same time frame. This time Fitbit showed that I only burned 81 kCal - over 100 cals LESS than what Endomondo told me. I believe this to be a reflection of my true effort, as it used my heart rate to calculate the calories burned. Also note that this workout was NOT sent to Endomondo...
So - I believe that Endomondo is calculating the calrories burned based on its own internal (and very general - based on activity, age, weight, height, etc...) calculations, and sending those to Fitbit, and that it's a one way post. Endomondo doesn't check the calculation of calories burned in the Fitbit dashboard (even though it might be more accurate) and read it back.
Based on that, now I don't trust the information that's coming into Fitbit from Endomondo. I believe Fitbit calculations are more accurate than Endomondo's, because Fitbit is (I think/hope) using my heart rate to calculate my effort and the calories burned. Note that I love using Endomondo for runs, because of the "Training Plan" option...
Does anyone else see this? I may cross post this over in Endomondo's forum (if they have one) or send it to their support...

It's great to have you here @SunsetRunner. Thank you for bringing this to my attention, I will forward your findings to our developers so they can take this in consideration. I believe that your comment is correct. Endomondo must take in consideration your profile settings in order to calculate your calorie burn.
If you feel that your calorie burn is not being calculated appropriately, you can still use your Fitbit Dashboard and tracker to get this calculation. You can also consult this with Endomondo.

I ended up disconnecting the link between Endomondo and Fitbit. I trust my calorie counts more accurately with Fitbit than I do Endomondo. I still record in both - but I track my activity using the Activity Tracker on my Fitbit. I track my runs separately in Endomondo.
