Logging activity in fitbit vs myfitnesspal

I think I've done too much reading at this point and I'm so confused. I know my food should be logged exclusively in MFP. That's easy - I've been using the program off and on for years.

Exercises, though, are confusing me. My main daily activity is some core strengthening exercises and stretching. There is so little movement, my fitbit doesn't even pick it up as being active. So where do I log this activity? And if it's through fitbit, how? Eventually, I'll add yoga and weights to my routine, but they fall into the same category of burns-more-calories-than-sitting-but-doesn't-register-on-the-fitbit.

I have a flex if that makes a difference.

Things seem to be changing a little bit as the autotracking features are included in the fancier models. In the past, the guidance was food and activities only on MFP. Now it seems to be food only in MFP, activity only on *choose one*. I track mine through MFP and it works fine. One thing to note is that tracking lifting doesn't count as calories on MFP. I used the weightlifting estimate from Fitbit and created a new aerobic activity in MFP. It seems awfully low, but it's better than nothing and I don't know where else I would get a decent estimate.

FYI, I think you can turn off the auto-recognize activitity. I just noticed it and am experimenting since FitBit always does a horrible job of automatically doing anything for me (so I'm glad for once that they give me an option!).
