I ran 3 miles today. When my FitBit synced with MFP, it gave me something like 700 calories for the run plus the 10,000 steps I had taken before. But then when MapMyRun synced with both and let FitBit know I was actually running, not just taking steps, it took away a lot of the calories it had given me. Why do I earn less calories for running than I would have if they were just steps?

Allow me to help you @bjerzy! Currently, Fitbit will sync steps and weight to MFP and MFP will sync activity, food and weight to Fitbit. Instead with MapMyRun it's one way integration just MMR will sync data to Fitbit.
Since, you have those applications linked one to each other. I'm not sure about what data is syncing to Fitbit from MFP from MMR. I would unlinked those applications and just have them linked to Fitbit separately so you don't get duplicate data.
Additionally, keep in mind that you don't need to log the activity if you're using your tracker while doing it. You can learn more about third-party integrations by checking this post.
