Hi there @Idcaboutname, welcome aboard to our Community and thank you for bring this up. Certainly is not an expected behavior since is not possible that by syncing your tracker, your active minutes be removed. So if this is happening and the issue persist on a daily basis, I would like to request some screenshots so I can have a closer look and investigate further this. I'm sure we can find a solution.
As you already know, your active minutes wont match the total time of your exercise as it will count only those minutes where you achieve a high intensity. In the case you are logging exercises, there are certain type of activities that wont contribute to your Active minutes due to the same theory. Essentially active minutes are a measurement of time spent doing activity that is more intense than regular walking.
