Having the same issue for the last two days. Historically (2014/15) it seems theres a server problem, but dont know if thats the case this time.

I'd recommend checking out my previous post about what can cause step discrepancies if you haven't already.
Keep in mind that manually logged activities and activities tracked through 3rd party apps both do not count towards Challenges at this time.
