I think the issue might be that there isn't a simple, single calorie burn per minute. If fitbit were to allocate a set number of calories per active minute and a lower set number of calories per other minutes then your numbers would not make sense.
However, fitbit continuously monitors effort and calculates calories accordingly. In general you should get more calories burned for active minutes but it may be the rest of the day that's key. If you were mildly active (but not enough to get active minutes) then you burn more calories than if you were at a desk all day.
In the end it has to come down to a degree of trust. Calculating calorie burn is a complex matter. We use fitbits to do it because of that but there is a degree of blind trust required that it's doing it correctly.
