My fitbit tracked my steps (14006) and my active minutes (101) on a walk I did on Monday. However it has not registered it as a tracked exercise and has not counted towards my active days total. When I try to manually record it it throws off all my other stats? Does anyone know how to rectify this? Thanks

Was the walking continuous? Fitbit by default needs you to be walking 15+ minutes continuously in order to track it as a walking exercise- this can be changed in the app. I think it also needs to be a walk above a certain pace, although I can't be sure of that.
Try to do a 15 minutes walk at a reasonably brisk pace and see if it tracks that, if not you may have a faulty device.

I use the autotrack feature - it’s set to detect anything over a 15 minute walk. My device has always tracked my longer walks automatically before with no issues.

As @calumthomas has pointed out, that any long pause, we don't know the threshold, will affect the auto detect.
I also found if my arm is not naturally moving, let's say if the arm is in the pocket, the walk may not be detected.
If it is the tracker I suggest doing a restart, or a shutdown.
