Fitbits give a floor when they detect a rise in elevation of 10 feet based on changes in air pressure. As you don't actually gain any height on the stair climber I'm afraid you won't get any floors awarded.

To record floors you need to go up 10 feet in elevation.
A stair climber does not do that so it will no record a floor. So there is no way to fix it.
