I just went for a run and I had 5000 steps, when I synced my Charge 3 to my phone app it is now saying on the device and app that I only have 1063 steps. I have already tried plugging the Charge 3 in and resetting.

Thanks for troubleshooting this steps issue. I would like to know if you have manually logged any type of activity that might be taking away your steps? If so, I recommend deleting that activity by following the instructions provided in the help article: How do I add, edit, or delete Fitbit data and activities?.
I also suggest checking the article: How do I track my workouts with my Fitbit device?.
