Hi, When I record my gym activity, like stationary bike, miles, minutes, calories from the bike info, am I duplicating the HR calories that are automatically recorded?

It depends did you use the device to track it in Workout mode or another mode?

 

If not than no you are no duplicating it

 

I manually log my bike very day from what the bike tells me

When I select watch bike mode, records time, hr, and calories, Calories are significantly different from stationary bike display.
When don't use the watch mode and record when done, distance, time, and calories from bike, that is where I wonder if I am getting too many calories because of the increased HR that the watch is automatically recording.

Using the bike mode is for use on a bike. This should work on a stationary bike if GPS has been disabled. 

My suggestion first would be to use the Spinning mode that can be added to your Charge 2. 

 

As for calories, the reported calories will be based on how accurately your BMR was calculated by Fitbit and the stationary bike.
