I decided you use Endomondo yesterday for the first time to monitor my walk home from work - mainly to see what the difference was between the distance my Fitbit thought I walked and what Endomondo says I walked (which in theory should be the accurate result since it is using GPS).
Before I started the walk I tapped my fitbit Flex into activity mode and tapped out again when I got home (just so I could single out the steps and distance from the rest of my fitbit data), and of course had Endomondo running from start to finish (which is said had a good GPS signal all the way).
When I got home - Endomondo said I had walked a further distance than the fitbit (about 15% further).
When all was synced into FitBit server I could see on my Dashboard activity log two entries:
> Manual activity log (tapping in and out on fitbit) showing steps and the lower distance
> Endomondo activity showing the higher distance but no steps.
I also noticed that although the Endomondo entry showed zero steps, it didnt 'zero out' my steps for that period of time (whereas when I enter a driving activity the zero steps actually zeroes out the steps I incorrectly gain while I am travelling).
Question 1: Is the system allowing me to have my steps count for that period because Fitbit recognises that although Endomondo doesnt record the number of steps, it is programmed to know that I was walking so my steps count, or is it just fluke that I also put my fitbit into activity mode and the steps THAT counted is overriding the Endomondo entry (in other words, if I delete my manual activity will I lose the steps because if I put the activity back in myself I cannot award myself steps).
Question 2: I understand that the distance recorded by my fitbit is lower than the one from Endomondo because fitbit probably has my stride length set wrong (which I havent checked yet) - or does Fitbit have some sort of clever calculation working in the background that knows and allows for the fact that not every step you make in the course of a day will be a 'full stride' (such as shuffling around the kitchen etc when making dinner).

The Endomondo entry only showed zero steps because you used the activity tracker on your Flex. If you just left the tracker home and logged the walk with Endomondo iut should have transferred over the steps. And yes, using both caused a conflict with each other.
As to your other question, Fitbit assumes each step is of the same distance, uhnless you are running. That is why it is important to review whether you need to change your stride length.
