Our application was disabled as it was inaccessible for a short period of time few weeks back and we did not realize that our app was disabled in Fitbit. Is there any way to force Fitbit to send all notifications for our users from the date this issue happened?

Unfortunately not. The Subscriptions API is a best-effort real time system. See Resilient Application Design. Some other applications have worked around this by creating a way to trigger their applications to fetch data for a user and date independently of receiving a subscription notification.
