I used to be able to manually delete active minutes during a specified time window of my choice in an older version of the app. I no longer have this ability and it leads to inaccurate measurements of active minutes and goals.

I've moved your post to the iOS App board as it seems you have an issue and not a suggestion for a new feature.
I understand your concern about being able to manage your data, and I'm sorry for the inconvenience this has caused. Just to clarify with you, the ability to delete your stats, including your Active Zone Minutes, still exists on the Fitbit app. To do so, please give a try to the following steps:
- On the Fitbit app, tap the gear icon at the upper right corner
- Scroll down and under Settings tap Account Settings
- Tap Delete Data, scroll down and select Active Zone Minutes
- Select the date range of your choice. Then, click Delete
