Not registering steps

My Fitbit charge3 is not registering all my steps. I did 3.25 on the treadmill swinging my arms and my Fitbit says I’ve only done 2.69 so far today. I should be over 5 miles at this point and over 10000 steps. What’s going on???

First, I'm confused by your numbers.   You did 3.25, Fitbit said 2.69, and you say you should be over 5 miles and 10000 steps.  What are 3.25 and 2.69: miles, thousands of steps, ...?

Realizing that I could be way off, not understanding your question, it could be your stride length is just set wrong.  On treadmill, fitbit calculates distance as number of steps times stride length.

See How does my Fitbit device calculate distance traveled?

and Can I change my stride length in my Fitbit account?

Before posting, re-read to see if it would make sense to someone else not looking at your Fitbit or phone.
