Hi, yesterday i went for a run and burnt 2000 calories, no exercise today and I'm up to 1691 calories, i don't understand how I've burnt that many calories

Could it be that you are not taking into account your BMR calories?
As well as tracking calories burned through activity your fitbit also tracks your BMR calories. These are the calories you burn just keeping your body alive (even when asleep). They are calculated from your profile settings for age, height, weight etc so you needn't be wearing your fitbit to get them. When you see the calories burned, the number includes the BMR calories burned since midnight.
For most people the BMR calories account for over half of their total calorie burn.

Ok so my question is this so if i am losing weight daily then surely i have to reset my weight every day in my fit bit app or otherwise my BMR is incorrect and therefore the calories burnt will be incorrect? If that's true that really is a pain?

You're right to say that if your weight changes then your BMR changes. Whether it's necessary to update each day is debatable given the small changes in weight will not have much of an impact, although, having said that I haven't experimented to see what the numbers are.
This is where connected scales come in useful. Those like the Aria 2 automatically update the weight in your fitbit profile each time you weigh yourself.
