Question: If I forget to track an exercise, and I don’t have auto-recognize on, when I manually log a 1 hr run, for instance, does my heart rate from that 1 hr period get applied to calculate the calorie burn during that period?

When you manually log a workout, Fitbit just looks at the parameter you input when logging it, and overwrites all the data that was actually recorded. It is as if Fitbit is thinking the reason you are logging it after-the-fact must be because you were not wearing it at the time. So if it is daily totals that concern you more, you might want to skip logging it and know daily total calories, steps, zone minutes are correct, but you won't get credit with a workout if that is important to you.
But now that you bring up heart rate, you've got me wondering. I think it assumes a steady heart rate for the whole time but don't know how it gets that. But you could easily verify that yourself. Look at daily heart rate graph and see if it looks constant for that hour. I hard to tell on phone graph, I find it easier to see detail on fitbit.com dashboard heart rate chart on wider display on PC.
